I would be his murderer and Rhys would totally be pissed at me and I would be guilty for keep saying that he was fine when he was paralyzed. (Yes, I obviously forgot that he has that fabulous abs)

Good observation. There is also a dialogue that Fiona is not sure whether Vaughn can finish the big fruit she saw no matter you trust Fiona or Jack. She will have a chance to know that Vaughn love eating the fruits only if you trust Jack as he will not be paralyzed and will eat the fruits in the control room. Apart from taking it as glitches/laziness, it can also be viewed as she love making fun of Vaughn.
Speaking of the turrets scene, I think Fiona makes the judgement based on common sense by thinking that turrets shoot the closest moving object, so I just accepted it. However, it is still interesting to think this through.
Something that I have noticed in a Episode 3 walkthrough. If you trust Fiona, Rhys will tell Fiona that she needs to throw her hat in order … moreto get the turrets to shoot each other. Later in the Episode 3, when Fiona finally gets to the upgrade for Gortys, the turrets start shooting at her. After Rhys hacks the turrets, but they still shoot, Fiona has a choice of saying that Athena should throw her shield in order to get the turrets to shoot each other up, once again. However, the dialogue is only dependent on your choices, and she can say it even when you trusted Jack, hence ignoring the first scenario. Still, pretty interesting.
If I'm going to theorize why the choice is available even if you picked Jack, I'm just gonna say this:
If you pick Jack, she says it in a coincidence. (Or maybe, there was supposed to be a different dialogue if you picked Jack, but Telltale either forgot about it or it's just a glitch)
