A lot of the dialogue in game seems very supportive of the ship. Petra going out of her way to say Lukas isn't that bad, Lukas feeling guilty about the bad stuff that happened to her after the Wither Storm, Him volunteering to stay in the fortress incase Petra comes back.
Although I am not as into this as Jesse X Lukas I will admit that Lukas X Petra makes the most sense in terms of the game's canon.
