Chose to go as Bruce Wayne in city of light, the egnigma overrides that choice?

So I imported my save from S1 where I chose to go as Bruce and not Batman and pledged to help the GCPD. I start Ep 1 and it starts off saying that Batman's working closer with the GCPD, probably no biggie. First time I go to my codex and look at the GCPD it says that Wayne enterprises rebuilt the asylum......am I just thinking it didn't count my last choice?

    Did you have a conversation with Regina in Wayne Enterprises? I pledged to help Arkham Asylum as Bruce in Season 1 and she mentioned the project was going well, so I would assume she might mention the GCPD if you did the opposite?

    Oh, yea, I got to that a few minutes ago. She said that I helped the gcpd, so I was just paranoid
