In batman the enemy within you can either have vigilante joker or villain joker, i've heard vigilante is the good ending, but which is probably true?

It's a Telltale game. No true or canon ending. Both paths are "true" and will be carried on to an hypothetic season 3.
There is no such ending in any Telltale game.
John’s obsessed with you. That’s all the “true” ending you’ll get. Everything else, determinant.
There's no truly canon ending but imho the vigilante ending felt way more polished and finished everyone's arc in a much better way. It was better in nearly every way.
I agree. The Villian route was amazing and so much fun to play, but I don't regret following through with the Vigilante ending. That final confrontation with Bruce and John was amazing.
