Game didn't save choices after Episode 1!

Hi there!

Got quite a problem: I've got the GotY Edition (PC) and just finished Episode 1. Then I quit the game and now wanted to go on by clicking on my old savegame file. Episode 2 started with completely different choices!!! Whats that??

How can I solve this terrible bug?
