Issues with decisions carrying over to S2

When I started S2 E1 up, it reflected on S1. While a lot of my choices were kept the same, some of them were changed for some reason. Please tell me this is just a bug and the game isn't actually trying to recognize decisions I didn't make in S1.

    You may be experiencing this because your saves being used are not completed episode saves, or you if used rewind in those episodes, they may not use the second choice, and instead the first choice you made.

    But I wiped a save file and started fresh, making sure that each episode completed all of the way, even after the credits were done and it placed me back on the menu. I made absolute certain that there would be no hiccups, and I never used the rewind function on the new save file.
    So why would it do this?
