And it lets them reuse both daytime and nighttime environments without having to change the colour of the hills. Because it's sunset, you can have them green or dark blue and it'll look fine either way.
Internally it was proposed that Dangeresque 3 took all those years to film because Strong Bad insisted on setting every scene at dusk. That's not the real reason the sky was that color the whole time (I think Mark just thought it would look cool, and be a change), but it's probably why, if you get down to it.
