One...Who put Lily's head on the steps of the Woodlands?
Two...Why did Bluebeard burn those items in Crane's apartment?
Any theories on these would be helpful.

That wasn't Lily's. It was "Faith's." And for who put it there, it was either Nerissa or Faith.
Well, we know that Nerissa put Faith's head there because she told us so. But who put Lily's head, glamoured to look like Snow at the time, on the stairs at the end of episode 1? Did Nerissa do that too? If so, why didn't she say so? We know Georgie killed her, in room 207 (remember the Huff n Puffs in the ashtray? you see Georgie smoking those at the Crooked Man's lair.) So her head fell off and that's what caused all the blood in that room? (by the way, totally missed opportunity to frame Bigby for it, by the way. I though that's what they were going towards with the Huff n Puffs).
This is getting a little too stream of conscious. But I'm still working out the details of the story.
I'm guessing season 2 will deal with whatever Bluebeard is up to. It definitely should, anyway.
Also, the only real problem with the business office is lack of staff. Just hire more people to work the desk, Snow! All your problems will be solved!
I think either Nerissa placed it to keep Bigby motivated and to draw his attention towards the Pudding And Pie, or someone in the Crooked Man's organization put it there as a scare tactic to get Snow and Bigby to back down from the investigation. I don't think anything has been confirmed on the matter, though, so we just don't know for sure.
Bluebeard is very financially invested in Fabletown, and corrupt, and Crane was the Director of Operations, also corrupt. It's not a stretch to assume that they had dealings under the table, and Bluebeard would want to wipe out the evidence as quickly as possible when Crane became a suspect and went underground. Again, though, there's no confirmation.

If it were Nerissa, why wouldn't she mention it when she tells him she put Faith's head there...
It was Faith's head (not Lily's) who Nerissa put on the doorsteps.
And idrk why... Maybe he was just being a jerk?
Given Faith's actions It's fairly likely that Nerissa felt more conflicted about moving Lily's head around than she did moving Faith's, and she might not have wanted to discuss it. There's no particular reason for her to have told him, either, especially as Lilly's head was the one that looked like Snow's and she could have guessed, at least in part, what effect that would have on everyone at the Woodlands. Not a great idea, reminding Bigby of that little fact, if she was hoping to make a quiet getaway..
But yeah, it's ambiguous.
It was Nerissa's head glamoured as Faith's head.
He meant the head in end of episode 1 which was Lilys
She has Boy Blue in the comics. But that's it other than King Cole, Bigby, and Bufkin :L
Good questions. Since "Nerissa" put the first head on Bigby's steps I'm inclined to think she did the same for the second head. The people who dumped Lily's body in the water are probably the Tweedles + Georgie, so I don't see why they would want to dump the body so it's hard to find, but then give the head up. If they wanted to send a message, it's pretty ineffective because the real Snow's still alive, and it only helped move the investigation along. Although I kind of wonder how both heads could've been snuck out by "Nerissa" since they were obviously deliberately dumping the bodies, didn't they wonder where the hell the heads went?
As for Bluebeard, I agree that it's probably because Bluebeard has corrupt dealings with Crane that he wanted to destroy the evidence for. In my second playthrough Bigby went to the apartment first but didn't have too much time looking around before he bumped into Jack.
There's a lot of troll hate in this season. Just mark it up to Lily not being important to Nerissa. As far as Nerissa taking the heads and not being killed, is it possible that Georgie was on the scheme too? In episode two, he walks into the locker room with no push back from GP. He only calls CM in ep 3 because Crane was being arrested. Idk. Too many things don't add up.
