What happened to him? I forget now but did Guybrush dispatch him while in the manatee? Is he just lost somewhere at sea now?

    Perhaps you remember him in the end credits. He wound up inside another treasure chest at the bottom of the ocean.

    Of course, if there is another sequel, I'm sure he'll turn up anywhere. He always shows up without explanation of how he got there.
