Lost saves partway through season

So I just finished season 2 episode 4 a week ago and booted up the game today to continue on to episode 5, but the game doesn't seem to be reading my saves. On starting the game, it mentioned that there was a difference between the local save files and the steam cloud save files and gave me the option to override one or the other. I chose to override the steam cloud saves with the local save files as the local files had the most recent date and time.

When i try to start episode 5, it asks me to choose a season 1 save file (which i already did when i started season 2 initially) and it seems to randomly generate all my choices from the end of season 2 episode 1 onwards. Also, when selecting an episode, episode 1 is the only episode giving me the option of choosing a particular checkpoint despite episodes 5 being the only episode listed as "new". I had a look at the saves in documents/telltale games/the walking dead season two and it still appears as though there are still save files from 04/02/15, which is when i last played it, but it seems as though the game isn't accessing them.

Any help would be very much appreciated as these saves were a few years in the making, and I don't think i have the resolve to start from the end of episode 1 again as I really don't have much time to play games nowadays, and it's probably take me a month or so to get back to where i left off.

    I sincerely apologize for any difficulties caused by this, and for the delayed response. After looking over your Support Tool information, I cannot seem to find any secondary save files. Unfortunately if you chose to overwrite your save files with your Steam Cloud Saves, your save files will not be able to be recovered. We recommend playing with Steam Cloud saves disabled, as if the save files ever become unsynced, issues such as these can occur.
