I doubt they will change the story now, only a small portion of the overall fanbase probably saw the leak so i don't think they would bother changing it.

It would be sweet if our ''Cutting Off Your Arm'' choice is actually mattered. This ''Amputation works.'' foreshadowings makes me have a little hope. At least is not going to be a problem for %70 of players who cut off the arm and %36 of players who left Lee. You know what I dream about when I saw that picture; we're finally managed to get to the Wellington in the end and when we arrived; Wellington's leader comes out... Lee Everett. The pinball game is not responsible for any delays as Telltale aren't making it, it's being made by Zen Studios.
