Luke and Bonnie had a thing going on at Howe's, I'm pretty sure.
Originally I thought he was apologizing for being a crazy alpha-male, since that was what they were talking about earlier in the scene, but since they did confirm they had a thing back at Carver's... I'm guessing it was either about his thing with Jane, or for leaving her behind when the cabin group left initially.
I think Luke was sorry about having sex with Jane. It was kind of obvious that Bonnie had a thing for Luke, and Luke knew that. He was sorry for hurting Bonnie's feelings in that way.

Yes, Luke was probably sorry for hurting Bonnie's feelings, but I don't think that Jane and him had sex. As Jane said, they didn't even had time for a kiss. Offcourse that doesn't have to be true, but consider this: Jane is very independent and wise; Don't you think that she would have never let herself get in a risk of being pregnant, not while there's no safe heaven guaranteed at least.
UNLESS they found condoms, but still I seriously doubt that they had sex.

I think it was more along the lines of him apologizing that he didn't return her feelings. He's a nice enough guy to apologize for something like that.

There are PLENTY of hints, Luke putting his shoes on, him 'feeling alive again', no time to kiss (Its a quickie, theres no long make out sesh), Clem's (determinant) choice of "I know what you're talking about, kissing and stuff" and then Luke said "Yeh, that.", Bonnie saying "Ok guys thats enough" when Clem comes etc.
At least Bonnie can be with Mike now.
