Disadvantages to playing as Clementine this Season.
For me, I'd say the biggest, or most noteworthy, was getting Kenny to listen/ keeping him in line.
Just to be clear, I LOVE KENNY!
He's my favorite character in TWD.
After Lee of course, lol!
However there were times where Kenny did get out of hand.
And unfortunately, cause Clementine was just a little girl, it was hard to get him to listen to reason.
Which was perfectly realistic!
Most adults ain't gonna listen to a little kid.
Playing as Lee; who was not only an adult; but also closer to Kenny's age, made it much easier to keep Keeny in check, when he did step over the line.
I think Kenny is a good man, and who will do anything to keep Clementine and Alvie safe.
However, I also think Kenny is now suffering from post-traumatic-stress-disorder as a result of everything that's happened to him; and is now not in complete control of himself anymore.

If you dont say anything when Kenny is crying about Sarita's in the tent, he says that Clementine is just a kid and wouldnt understand, or that he shouldnt trouble Clementine because she is just a kid. Cant remember that well anymore.
If Clem keeps on as the player character, I really want her to be more vocal next season. There were a lot of times when no one listened to her because of her age. One that you didn't mention is with Sarah's dad saying "Clem, the adults are talking." Having the option to fire back and put them in their place would be nice.
Season 1 gives a long arc of Lee playing the middle-man and getting forced into the leadership role. Season 2 is about being a kid who has to do everything for everyone. Season 3 should start out with people listening to you.
I think your idea for Season 3 is logical.
But only if we're playing an adult character.

I'd say a large disadvantage is that Clem doesn't have the same power Lee had. She can't knock anyone out. It was interesting though in the first episode how she had to be quick because she lacked raw strength.
So I'm technically correct , the best kind of correct.
A major disadvantage I found to playing as Clem was not being able to talk to her. One of the things I really liked doing as Lee in Season 1 was checking in on how she was doing in between major events, either to reassure her or just to cheer myself up. As Clem, you don't get to do that because 1. there weren't really any hubs and 2. none of the other characters were as nice to talk to as Clem was.

It does seem like there were problems getting her to work as a protagonist. She wasn't able to drive the story because the grown ups made most of the decisions and yet still had to be involved which led to a few weird situations of 'why would you send the child to do this?!'
Didn't massively affect my enjoyment but it was noticeable and hard to see much of a solution if she is still the main character of the next season. Unless she's with a group of kids. Or talking animals.
I kind of agree, it would have been nice to see Clementine in more of a leadership role like Lee was in Season 1. My hope in Season 3 is that she will become a leader of her own little group of survivors. I feel that would be great, because the choices you would have to make as a leader would definitely effect how other survivors look at you and your relation with them.
Another disadvantage I found as playing Clementine, is that I had no personal connection to her.
For example, I developed Lee's personality in Season 1.
He was driven, cool-headed, and kind.
In a sense, I got to develop a kind of history with his character.
With Clementine, I had to basically go, and reinvent a character all over again.
And because she was the playable character, basically everything I tried to teach her, while playing Lee was erased, cause I had to decide whether or not to actually listen to it.
Instead of being able to just sit back, and watch what kind of person; my Lee had helped he to become.
Plus, the fact that Lee was an adult; and a man, made his character more relatable.
With Clementine, I didn't really relate to her; even though she was the PC character.
