Unexplored ideas for Season 3
Cannibalism, suicide, mercy killings, and saving people were ideas that came up in Season 1 and Season 2.
What other ideas could Telltale use for Season 3? I think ideas like betrayal and choosing the right friends haven't been used yet or enough.

How about Integrating back into a normal society or (I'm not sure how but) taking charge and leading groups to form a community adapted to the ZA.
Multi seasonal characters. Apart from clementine and I mean ones that have actual arcs that changeover seasons

Or a cult that eats zombies, hoping to become "ascended" and to gain immortality. Just imagine!

A person being driven insane due to the pressures of leadership or his surroundings. We've seen this in The Stranger and Carver, but we never actually got to SEE it happen. I mean like a character introduced in the first episode and, over the course of the season, be driven to the point of madness and insanity. He begins making bad decisions that only cause others to die and, eventually, he has to be removed.
Maybe also the idea of being welcomed back into a fully functioning society. In last night's episode of TWD, we see the group trying to get accustomed to their new life at Alexandria, but due to their time on the road, they're distrustful and having a hard time getting used to a life that mirrors what they had before the apocalypse. If you went into Wellington, maybe it shows Clem trying to go back to her old self, or maybe she refuses this idea and, like Carl, becomes worried about becoming weak. The idea of being too far gone that, when presented with the old life you used to have, you can't enjoy it and the acceptance that, due to your time outside, you can no longer function in a normal society.

Honestly, I think in Season 3 we need to hit absolute Rock Bottom and then come up a little, But that depends how many Seasons there will be though, Rebuilding of Society is possible but we have to keep in mind of the comics.
The idea about being welcomed into a functioning society sounds interesting and can present us with quite a lot of possibilities. Maybe Clementine would go through a lot of trouble and obstacles before beggining to discover how life was and then all of the sudden it's all taken away, maybe the said society goes down the path of ruin and she's left all alone again. (=more seasons as well hopefully).
I was about to say that eating zombie would get you infected, but now I think about it, that doesn't really go into the bloodstream. Unless you have a cut or sore in your mouth, you should be good.

Someone has to try it. And to be honest I'd rather have that to keep things dark rather than rape or shit like that. A bit out of topic, but I couldn't bear the thought of anything like that happening to Clem. I was relieved back when I played episode 1 of season 2 to see that guy get chomped, would even go as far as to say I was happy.

None of "Cannibalism, suicide, mercy killings, [or] saving people" were themes from Season 1/2. Those were plot events that revolved around the themes, but were not the actual themes themselves. The central theme must be an idea wherein each major plot event shows a different facet of the theme.
For example, in Season 1, I interpreted the central theme as your loved ones/people you care about are the most important things in your life. Every major plot event revolved around it, from Lee losing his family through his own wrongdoing, to the St. John's doing anything for their family, to Kenny doing everything for his family until he loses them but keeps Lee/Clementine as his cared ones, to Crawford killing each other for survival including their family (esp. the baby), to the final event of Lee sacrificing himself for Clementine.
Anyway, to answer your question, I'd like to see the theme revolve around Clementine's willingness to be a caretaker for AJ. If done well, it would constitute a full character arc from innocent child in S1 to growing up and realizing you sometimes have to make difficult decisions to protect the people you care about (S2) to trying to decide whether being a caretaker is worth it in S3. The season could include some flashbacks to S1 with Clementine remembering Lee's decision to care for her. She could have to decide whether the additional burden of caring for an infant is worth it compared to just caring for people who can take care of themselves. This would also allow her to reminisce on whether Lee's sacrifice was worth it for her quality of life, etc.

Oh okay. I guess I misunderstood what a theme is. Thanks for the correction. Yeah, Clem's willingness to raise AJ could be a good theme. Imagine if the player has an option to give AJ away to a bunch of strangers for adoption or something. My goodness...
Going with exploring the idea of rebuilding civilization; natural disaster.
I'd like to see how the effects of a tornado or a blizzard effects a group/community of survivors, and how they overcome such a disaster and continue to live.
I like the idea of dealing with something that is still a problem and potential threat even in modern times, but now you have even less luxuries and options to combat it: weather stations, tornado sirens, organization, emergency services, power and electricity, etc. Plus, it combines with the other common threats like zombies and other survivors, making it even more of a problem. During a tornado, you'd try to find a safe place, right? What if the only safe place is absolutely infested with walkers? Or is the home to another less welcoming group of survivors? What do you do then to ensure the safety of you and your group?
Imagine this: an approaching storm/tornado has you scrambling for a safe haven. You find a nice, safe place, but there's already another group of survivors: women, children, etc. They aren't willing to let you in to potentially sacrifice their own safety. Do you force your way in and kick them out, leaving them at the mercy of mother nature? Or do you take the risk they're too scared to take and march on in search of somewhere else?
Plus, seeing walkers being tossed around by a tornado and flung into walls and shit would be such an awesome scene. The TV show just touched on the idea of a tornado recently, but I'd like to see that concept built on even more.
