However, Michonne returns about 2 years later, which puts the comics at roughly 4 years into the apocalypse. The mini-series takes place anywhere between those ~2 years that she's gone. The furthest Season 3 could go is another 2 years, so Clem would only be 13 at most.

Nope, I didn't see that bit of news yet. I'll have to update the unofficial FAQ.
It's probably best that they don't release it as DLC, as it was really confusing for people (people kept editing wikipedia claiming that people would get it for free if they already bought season two, which of course was never true, but people got confused because the media was reporting that the first episode of season two was free on most platforms in the same articles that were announcing The Walking Dead: Michonne). Since it's now its own separate game, that should stop the confusion.
