When I chose to be mean to Rebecca and it had no effect on the gameplay.
When I chose to show Sarah how to use the gun and it had no effect on the gameplay.
When I chose to help Sarah and it got Reggie killed.
When I chose to not help Sarah and it got Reggie killed.
When I chose to save Luke on the ice and he died anyway.
When I chose not to save Luke and he died anyway.
When I chose not to steal the medicine and the game said I did anyway for plot reasons.
My favorite, and hardest, choice would have to be Kenny vs Jane in Episode 5. While others have a problem with this, and I understand why they do, I thought this was much better and more difficult than Kenny vs Luke, and it made more sense. I had grown to like both characters at that time and I didn't want either of them to die. I had tried breaking it up as much as I could, but when it came down to the choice, I came very close to killing my best friend since the beginning. Jane had made it look like he had lost it, that there was no bringing him back, and I considered killing him in order to save Jane, thankfully I didn't. Others may hate this choice, or they may find it easy because they hated Kenny/Jane, but for me, it was the hardest choice in the entire series.
My favorite scene would have to be either the hostage situation at the end of Episode 2 or Carver's death in Episode 3. The hostage situation was very tense, for both scenarios, and I just got a huge amount of satisfaction from watching Carver die. I think I'd have to give it to Carver because something that I really liked in that scene was that, at first, you can see Clementine is visibly bothered at watching this happen, it gets to the point where she turns away, but then she immediately turns back and finishes watching with a stern, cold look on her face. It really shows how Clem is not the same innocent, naïve girl from Season 1, she has grown and adapted to this world, and you feel like you are really molding her character into your ideal survivor.
Yeah, the hostage situation is one of the most tense scenes this season. One of my favorites.

My favourite choice is letting Jane die and my favourite scene is hostage at the end of Episode 2.

Favourite scene: Either telling Luke about Lee or saying goodbye to Kenny at Wellington
Favourite choice: Sticking up for Nick to Walter

The Winston chase in episode 1
Sneaking around the cabin in episode 1
The Nick and Walter confrontation in episode 2
Walter saving Nick's life if you convinced him
The hostage situation in episode 2
Kenny's beating in episode 3
Carver's death
The entirety of the trailer park scene in episode 4 (breaking in, dealing with Sarah)
The standoff at the end of episode 4
The campfire scene in episode 5
The Kenny and Jane fight, namely the build up to it (the swelling soundtrack, Jane coming back without AJ, Kenny returning to the rest stop, fists clenched, pure rage on his face, making a beeline right for Jane)
Super unpopular opinion incoming: the frozen lake scene (pls don't kill me)
As for favorite choice, I dunno...
Choosing Nick or Pete at the end of episode 1
Choosing to surrender or to find Luke and Kenny during the hostage situation
Saving Sarah at the trailer park or not (namely because of the choice itself in the moment, not because of the 'consequences' that followed)
Kenny vs Jane in episode 5
The final choices for both the Jane and Kenny endings (letting the family in or not, staying in Wellington or leaving)
Favorite Choice: Stealing from Arvo or not. On my first playthrough this was a really tough decision for me. Too bad it didn't affect anything.
Favorite Scene: I can't pick a favorite scene but Clementine's dream about Lee brought out emotion for me. But it felt like a forced reference to Season One but I still enjoyed it.
The end of episode 2 was great, choices that mattered, tense moment, moral issues. very well done
Favorite Scene: Leaving Howe's covered in walker guts.
Favorite Choice: Cutting Sarita's arm off.
