At the Prescott Gates
I am kind of curious whether or not the New Frontier followed Javi and Clem or not.
In the Clementine episode 2 intro, we see how she gets the car and gets to Prescott earlier than expected. That ending of episode 1 let's us see how it played out. In the alternate ending of episode 2, she arrives late and warns us about the New Frontier who are so close behind her.
So can we say that she led them there or did they already know of Prescott?
I was just assuming the only way this would make sense for both endings is if Badger found Francine, then she may have told them their location in order to spare her life.
But the thing is, Max didn't know about this so does that mean he was blindly following Badger?

Well, it appears that's the first time the New Frontier has been to Prescott, so they must of followed them or someone told them. I can't see Tripp/Eleanor telling them since they were either at Prescott or taking Kate back to Prescott. Clementine might of told them their location when she was a member and that's the first time they're raiding them. Francine was probably out scavenging for food or something, when the New Frontier captured her and she might of told them their location as well so she wouldn't die.
Well, if you left with your family in episode 1, it's pretty clear how they find Prescott-- Clem pulls up with them right on her tail.
As for the other ending, either they caught Francine, who led them to Prescott, or they saw Javier and Clementine driving back to Prescott and followed them. I mean, they did jack one of their cars. All it would take is one guy realizing "hey, that's one of our cars!" and deciding to follow them. It probably took longer for them to arrive because Clementine and Javier killed/scared most of them off. They were probably trying to regroup.
I bet that Francine told them where to go. "I'm alright baby, just give them what they want!"

Tripp: "We know them, Those are the freaks that brand themself."

That doesn't explain how they knew Javier was there
I guess like other people here said, Francine told them. She was unlucky that they found her.
Thought the question was just how they knew about Prescott. Well, if I was them and I knew a settlement wasn't far away, that's the first place I'd look.
I'd just like to add to the suggestions that it never appeared to me that Prescott was actually a secret location. Clementine had been there before and can find her way there, so they were open enough to admit people entry and leave. My guess is that the New Frontier, or just some members, knew at least the general whereabouts and could have found it even without Francine or Clementine to follow, all it would take is someone with enough tracking skills to know to look down and notice where the tire and hoof marks were coming and going from.
But the thing is, how do they know where Javier is
True but I doubt you'd show up in force with a hostage and a truck full of walkers just because it was the closest settlement to where he escaped. They seemed to know for a certainty where Javi was.
More likely that they held up and questioned Francine, who would immediately start talking about the strange new baseball player guy and his child friend in an effort to save her skin.
I'm pretty sure Prescott was like the only closest community near the Junkyard, so it'd make sense for them to go there first to find Javi.
I believe it's even simpler!
They followed the car that Clementine drives, in all scenarios—either by driving behind the actual car, or by following the marks that the wheels left on the ground and pavement.
Then why does Clem says "I didn't have to come back to warn you guys." when Conrad starts whining about her being there? Warn them about what? That they are following her? Makes no sense. My guess is that they already knew where Prescott was but found Francine and she must've told them about Javier being there.
Do we know that they did know for sure? Maybe they just thought "let's go check that settlement nearby."
Maybe someone recognised Trip or Eleanor, we still don't know their background.
