Clem being the main antagonist of ANF isn't actually far fetched if....
If the New Frontier is more than just a gang of survivors but instead it's a cult with its own a religion. What if the cult had a prophecy of a religious figure eventually coming to their aid before Clem had joined the group? And somehow she became a religious figure after she had join the group by fullfilling some kind of prophecy.
That doesn't necessarily mean that Clem is the absolute leader of the group. It seems like it's David that runs and organize the day to day tasks. Instead Clem is probably the spiritual leader of the group.

If the New Frontier turns out just to be a gang and not a cult by episode 3 then this theory will have no ground.

Well that would be one explanation for why Clementine doesn't want to go back to TNF - being massively creeped out as to the power she holds over this group of people. Maybe someone took AJ from her while she was in her role at TNF and she wanted to go look for him, but TNF wouldn't let her out of their sights so she fled to track him down? I think I actually joked about this a while ago.
Obviously the likelihood of this actually happening is near zero, but I still hope we get to explore some aspect of cults/zealotry in TWD. I'm still not over the Amid The Ruins slide.

If this was true, then the solider at the gate would have reacted differently.
It might be very easy to dismiss the idea of a child having a lot of power because it may be perceived to be unrealistic, but when you look at it from a historical perspective that's not necessarily the case.

She might of not been considered a child in a modern context because she was 16, but back in the Middle Ages all women were treated like they were children.
Badger might of been given orders from Clem to act differently toward her when she is around Javier and the group

As much as I'd love to see a cult in the games, I really doubt I'd be able to take the New Frontier seriously as antagonists if they were just the equivalent of your everyday Clementine fan.
