He also bombs New Richmond so all the new people in season 3 die. Then he shows Clem that Lee actually lived because Kenny had one dose of the cure of the virus and he used it on Lee seconds before he turned. If you chose to shoot Lee well Clem actually missed. Then they go cure everything and stop the apocalypse and Kenny & Lee adopt Clem and they all live one happy big family. The end.
