The father of the kid was supposed to scavenge for food, and the uncle was supposed to keep the kid Penny safe. But the kid got murdered by bandits and the father lost it. He blamed his brother for her death and started be abusive against brother/pre-governor. He lost his humanity, the kid was everything he loved. The pre-governor always felt he was a failure living in the shadows of his brother.
Finally after many shit events and after they joined the Woodbury community the brother dies and the governor is born..after he proved to have leadership skills..
He stole his brother's identity and kept the walker niece as a pet, wich wasn't killed before because his brother (her real father) refused to let his daughter go.

The latter three episodes(or Season 2.5, as I "affectionately" call it) went through serious rewrites due to shift in writers and/or executive meddling, with unused music suggesting they were going to be a lot darker in concept and Nick Breckon(who wrote the first two episodes and parts of the finale) has apparently stated that Amid the Ruins in particular would've been very different had he still been around to write.
And all that right there is why Season 2 was all over the place in ep4 and 5 and this season has been all over the place from the start of ep1. Bringing in writers who were probably not fully on board with the writing of its previous episodes is a big reason why its shit
Here's a list of things I've seen or hypothesized:
* Sam the dog was supposed to be around a little longer, with one scrapped scene of … morehim stealing Clementine's hat.
* Winston was apparently supposed to fall in the river with Clementine after The Scavenger chapter, suggesting he was gonna return later in the episode as a more direct villain for it.
* Luke and Nick's design elements were originally swapped up till the final production, with Luke originally having the hat before it was decided to swapped it with Nick's hair to avoided having all three of main characters having hats.
* Alvin had a scene where he and Clementine would go fishing together alongside Nick, Pete, and Luke, which would escalate into a four-way choice of who Clementine wanted to run away with when lurkers attack.
