I think I know how Clem decides (Episode 5 Spoilers)
I think it works like this so each episode you have a choice to side with Clem or not like for example in episode 1 your giving a choice between getting put in a cell for Clem or telling the truth. In episode 2 you have a choice to shot Conrad or use Clem to make a deal. in episode 3 you have a choice to let in David or don't then episode you get to kill the doctor or keep him alive.
So think if you chose to side with Clen all the time then she always goes with kate and if you go after Gabe and David yourself then David and Kate die.
If you never side with Clen then she goes after Gabe and if you let her go herself then David will die + Gabe and Kate survive.
If you did some of the stuff for her then she goes whenever you go if both of yours go after Gabe and David first then Kate dies you also have a choice for David to stay if yours go with Kate first then Gabe and David die
I'm not sure if this is 100% right but we'll see

I sided with clementine one time, and that was in episode 1. I didn't shoot Conrad, I let David in, and I didn't kill Lingard and she still went after gabe and David. So it's not correct in that regard.
So maybe it is majority rules? If you're against her 3 or more times she goes after gabe/David, if you help her 3 or more times she goes with Kate, and if you split evenly helping her twice and going against her twice then she goes with you no matter what? I'm interested in figuring it out as well.

It might also be related to Season 1 and 2 how Clementine survives. How she values community vs family, and survival type of deals.
In a way; I'd hope so. So long as they provide the 'Create-A-Clem' for each game, the idea of Clementine making her own decisions that don't hinge on your actions within the season seems rad.
Yes; this lightly railroads you a bit (You can always save both Kate and Gabe by picking the opposite of Clementine, far as I'm aware. Maybe not, I forget how the 'Kate is missing' ending happens, guess if you save Gabe?)
But I think that it really creates an interesting and interactive narrative.
Did Clem stay with Kenny? Did Clem leave Kenny? That's community vs family all over again.
Did Clem let people stay at Howe's? Kicked them out with Jane? Trust vs Safety. A community is safer, but it's easier to trust a few close people over a dozen handfuls.
Did Clem go solo? Who did she abandon/kill? Jane, Kenny? Does her lonely companionship with AJ show her that her ties to Javi's family are important, given how rare they are? So on and on.
That? Would allow a bit more interactivity.
Although TBH; it's probably just a score kept through out the game, and MAYBE just MAYBE the decisions from past seasons give Clementine a score leaning toward one side or another. Not just a carry-over predetermined choice from past seasons.
I sided with her throughout season 3 and she decided to go wherever I would go. So it's based on factors outside of season 3 I guess.
In response to this idea, I sided with Clem in ep 1, I shot Conrad and I didn't let David in. I didn't kill Lingard. So I sided 3/4 times (according to op), and Clem also went after Gabe and David the same as you, yet we had 2/4 different choices here. Seems like more/different choices must be incorporated in this decision hmm.
My Clem stayed with Kenny. I didn't shoot Conrad, let David in, and did not kill the doctor. She chose to go wherever I went.

I don't think it is majority rules. She thanked me for always having her back, the only one of these choices that I made that were against her was letting David in and she still said she was going after Gabe and told me to go with Kate.
Well, it seems there is another outcome, in my game Clementine went the opposite of where I went, no matter which I chose
In my playthrough I did the same things as you and got the same result. She decided to stick with me.
I shot Conrad, let David in, didn't kill the doctor and saved Jane, and she chose to go wherever I went too
So I started looking at who Clem becomes at the end and I learned that actually it's all based off Ava's offer to you in episode to join ANF and then what you do during the flashback where AJ's taken away. Then I saw where someone on Reddit compiled all the choices and how it all works to clear everything up.

If you reject Ava's offer and obey them with AJ, your Clem will be forgiving and will, again, go after Gabe.
If you reject Ava's offer, inject AJ and spit in David's face, your Clem will be cold and will go with Kate.
If you reject Ava's offer, obey them with AJ and spit in David's face, your Clem will be honest and will, again, go wherever Javi doesn't.
If you accept Ava's offer, inject AJ and spit in David's face, your Clem will be bold and will, again, follow Javi's lead.

When you say "Accepting or Rejecting Ava's Offer" What offer is it? The one where you choose siding with Ava or the one where she gives you the bag with supplies?
In the first flashback with Ava (when you're both stuck in the little shed because of the walkers outside) Ava brings up the New Frontier and Clem has a choice of accepting/rejecting the offer
My one matches the above info as well. I accepted Ava's offer, injected AJ and said goodbye to him instead of spitting on David's face and my Clem decided to go wherever Javi went out of loyalty.
