They are used at the very end of the game and game be given to Javi's infected family members. The pills turn them back into human if they are a walker. They are also dumped into a sacrificial pot full of water to praise the almighty boat god Kenny himself as an attempt to summon him to hunt down and kill Joan/Clint as an act of Urban.

In leaked choices for episode 5 there was a choice regarding stolen supplies. I'm assuming that has to deal with the pills. But, it looks like the choices regarding the pills & Joan/Clint were written out of the episode during a rewrite session.
I'm assuming it's okay to share this picture since episode 5 has officially been released. If it's still against the rules, I apologize & a mod is free to delete this post.
Actually, the stolen supplies Eleanor and Clint would talk about are the supplies Max, Badger and Lonnie took from other settlements. Eleanor would wish to return them to the settlements that are still up—like the Kingdom—and Clint would advice Javier to keep them for Richmond, if he is still alive.

Ah. I see. I was wrong then. I think that would of been an interesting choice. I most likely would of decided to return the supplies to the settlements rather than keeping it for Richmond.

That's forgotten about with no purpose at all.
Magnificent
The pills in Lingards office cabinet. Jackshit, unless Javier gave them to Eleanor or Kate offscreen.

I really hope the pills along as the stuff you grab as clem in the wellington flashback matter in season 4.

I'll be sure to break that fuckin pot then--WIT A SALTLICK!
Oh that's long forgotten just like many things telltale forgot in ANF.
They don't affect the course of the story.
I don't really see why stealing a single container of specific medicine would affect the course of the story, but that's just me.
