So I decided to take a slight detour and do Michonne before I started S2.
The credits music for ep 1 of Michonne plays. No generic ANF track.
So yeah, I'm gonna guess this is either a bug, or a licensing issue.
Hopefully this means S2's credit songs are still intact too.
edit: Oh shit, there's actually a version of the main menu for Michonne, too! Seems that each game was supposed to have a unique background for when you selected it. The one for Michonne is an overview of Monroe.
Also, the end credits songs aren't in the game. At least not In The Water so presumably Remember Me and Salty Seas (which describes me just about now) aren't either.

Somewhat related; the 400 Days credits track plays over top of the ANF credits track.
Perhaps the removal of the credit songs wasn't intentional
