Conclusion: Jane was justified!
Although everyone is sick to death of the who's better Kenny or Jane discussions, this isn't one of them. This is merely a conclusion to why Jane in her a new frontier flashback, was justified.
First off, you are not WRONG for the ending you picked in season 2. It just shows what kind of character you want clementine to be. Would you rather her go down the route of being with people who know how to survive, won't get her killed, and can save themselves (Jane) or rather her take the other route of helping others no matter their weaknesses, trying to work as a team and carry family values (Kenny)
Now although Kenny and Jane shouldn't of died the way they did, (especially Jane considering we were lead to believe she was all about survival, and suicide is so out of character) you can see why Jane decided it was better to kill herself.
She did it for clementines benefit. Jane was pragmatic, she'd take care of situations realistically rather then theoretically. Realistically, it would be selfish to force a 12 year old girl to look after a pregnant woman, Aj and eventually Luke Jr. Not to mention that the last person who gave birth died of child birth problems. Without the correct medical equipment and the midwife being a 12 year old Jane would most likely die, leaving clementine with the burden of two needy babies who need constant food and attention. Even if you say "But Jane should've fought for the chance that she does live through it" yes but that chance is very slim so how could they be sure they could make it that long.
Jane knew she had already killed herself by ending up pregnant. She was dead either way. Whats better, dying but leaving clementine with 2 babies, or dying and leaving her with just 1.
Although it may sound cruel and controversial, Jane really did the right thing. She wasn't a coward. (ish)

if she was worried about being a liability to Clem then why not just leave and go off on her own while leaving a note to Clem about her being pregnant?

It's a pretty interesting topic you've got here, man, especially knowing how touchy and controversial it can be. Hell, even just saying Jane's name can start some pretty heated debates, but I haven't really seen a whole lot about why she ended up going out that way.
I really don't think there were a whole lot of options presented to her at that point. Like you said, despite Howe's being a pretty decently-livable space, she'd have to have had her baby with Clem guiding her through it the entire time, not to mention taking care of it afterwards. Jane's definitely not the nurturing type, and looking after two newborns in the apocalypse with no real support to back you up? She would've been screwed. Howe's was already getting low on food even before Randy and his family stole from them.
I don't blame her for killing herself, and it's pretty soul-crushing to realize that Jane probably felt she'd become a huge burden on Clementine... but it definitely could've been written way better. Kenny's death too, and I don't think that's too much of a stretch.
Thank you for writing this. It's nice to know there are still people who cared about Jane even after everything that's gone down.

I still think the scene was very out of character for Jane since her character is all about making the hard decisions to protect yourself and survive and then all of a sudden she commits suicide which is kind of the opposite of that, but when you think of it the way you described it does kind of make sense and makes the scene sadder.

Honestly, I was never really too bothered about what she did. Probably because, for better or worse, it is a possible conclusion of noticing her psychological issues on rewatches. Not a very well timed or especially fresh conclusion, but it's possible.
Or maybe I was just too busy busting another gut at first.
That's nice. It's probably gonna happen anyway, though. Particularly if certain old men pop in.
Personally, I kinda felt a general idea of their deaths should've/would've been swapped.
What's funny about that is that Kenny was pretty bad at teamwork, while Jane was trying to get into the mindset and/or act the part for Clementine's sake.

To be fair, Rebecca had been overexerted and overstressed multiple times in the months leading up to AJ's birth. Jane had the benefit of having a mostly empty Howe's to hide in alongside Clementine and was presumably only about a few months in at most.
Objectively, trying to see the consequences of your actions through for once and ensure Clementine is set and ready for the eventual due date so they can hopefully take care of both babies together.
Jane - "won't get her killed" yeah cause she's never around long enough to get anyone killed! She always bails. Even on her own sister.
Actually, her bailing generally involves letting someone be killed.
Everyone demonizes Jane for leaving her sister (And you have every right to hate her, everyone is entitled to their own opinion) but Jane wasn't as demonic as a lot people make her out to be. It wasn't as simple as Jane left her sister to die. Jaimie was suicidal, Jane had dragged her across four states and every day Jaimie would tell Jane that she had no desire to continue on and Jane had to convince her to keep going. Eventually walkers cornered them on a roof and the only way to escape was to jump. Nothing was stopping Jaimie from jumping and saving herself. Jane tried to convince her to jump but Jaimie just wouldn't listen. Jaimie's death was essentially a suicide. Ultimately Jane had the choice to stay and die with her sister or save herself and hope that Jaimie would follow out of fear. Jaimie’s death wasn’t Jane’s fault.
Jane didn’t have the brightest outlook on life but it was a practical one and it makes plenty of sense for a person to develop her type of outlook in the apocalypse. She preferred to be on her own because people are the true dangers of the world and if you stay away from large groups you are often better off. Jane realized that in this world regardless of how hard you try, the people you care about have a high chance of dying and there is often nothing you can do about it but move on. You can avoid a lot of heartbreak by simply not getting attached.
The reason Jane was an interesting character is because through Clementine she realized she was wrong about some things and was trying to change for Clementine. Jane normally would have just left the group but because she had grown an attachment to Clem, she broke away from her old ways and turned back and tried to make things work with Clementine. Jane’s season 2 arc was her learning to care for people and learning to not bail. It didn’t really make sense in ANF to all of a sudden forget that development and have her kill herself.
Because the writers wanted to get rid of her just like they wanted to get rid of Kenny.
There's not a big explanation for this i had the feeling Jane's death was written by a Kenny fan.

You see Kenny die in a "heroic way" protecting AJ in episode 1 even if it's still stupid,and on the other hand Jane just hang herself ? What happened there ?
Jane really didn't deserve to go out like that.
It really makes you feel like you made the wrong choice.

I still can't believe they made Jane pregnant, considering her survivalist nature you'd think she wouldn't risk having sex for more reasons than just pregnancy...
It makes Jane such an idiot for having a good time with Luke instead of just making sure everyone was safe on the way to the observation. After all, she isn't the smartest person in the franchise.

It was implied that she'd been doing it with Troy during her stay at Howe's and just up and did it with Luke for even less/no apparent reason, so....
Regarding how you summed up why Jane did what she did: I can say only this, of cold hard truth:
It still hurt's me though...Jane being gone. Back then, I felt I was only one of a handful who cared. I just can't believe it. There had to have been another way. But alias...
