Why do you have to do the story builder even if your imported your save?
I have to do the story builder even if my save is successfully imported, why? Will this overwrite my presvious decision, because I choose to let Kenny kill Jane and shoots Kenny afterwords, but this is not an option that the story builder allows, will doing the story builder overwrite that decision?

Also I know for a fact that I shot lee, yet in the story builder it only reels me to click to continue and it says that I left him. They should’ve put more effort into making sure things save properly and including more decisions instead of making it have fancy art and shit, it doesn’t matter at all if you stayed with Kenny or went to Wellington according to telltale.
Because the "import save" thing is a broken piece of shit and our decisions haven't nor will ever carry over or matter in the grand scheme of things. Sad but true.
Now my Clem says "I couldn't do it" about not shooting Lee even though I Tupac'd his ass old skool gangsta style. All my decisions were twisted. It has me as leaving with Kenny. I didn't leave with Kenny. I stay at wellington and he took off.
That’s a shame, the worst part is a replayed all of season 1 and 2 and new frontier for my Final season save,. I hope skybound fixes this shit.

It changed some of my decisions too! Decisions I never made in any of my playthroughs were used in my save import. I thought it was just me.
I had a similar issue. My save import was Kenny begging Clem to stay in Wellington with AJ and I did, reluctantly. But story builder made it sound like I was tired of Kenny and left him after he killed Jane. It seems like they discard some of the stories or reasons for decisions in the story builder.
It also said I let Lily stay when I never did. So IDK what's going on with it.
What are the chances that this will get fixed by skybound? Unlikely, though im hoping.
I wouldn't hold your breath for fixes, unfortunately. The sad truth is that Telltale's engine sucks at keeping save data persistent. It always has, and I doubt Skybound or anyone else would want to spend the resources and manpower trying to fix something that's fundamentally broken.
As for the original question, the story builder SHOULD account for whatever you did in the previous seasons. Letting Kenny kill Jane and then shooting Kenny, while not technically a choice offered by the story generator, will still allow for it; it'll count it as shooting Kenny and leaving Jane, mainly so the dialogue related to killing Kenny is brought up.
Same thing with the Wellington ending; even though the story builder doesn't give you the choice, it still properly registers it. As of the release of episode 2, you'll get the Wellington scar (and presumably any other Wellington references, if they're planning on it) if you import a Wellington save.
As for choices just simply not importing correctly, I don't know what to tell you other than that whatever gods you believe in didn't have your back this time. You have my condolences.
