He - as I stated before - was simply destroyed at that time and it was hard for him to think about any positives. Both Shane and Rick had sex with Lori at the same time so it is unclear who Judith's biological father is.

As I stated before - he still wasn't sure. He was really depressed at that time and he was basically being all negative about everything. Both Shane and Rick had sex with Lori before she got pregnant so it's not like he knows.
As long as there isn't an official confirmation from producers that Shane is Judith's biological father then it oficially still is unknown.
Rick pretty much confirmed it while talking to Michonne a few seasons ago:
“I know Judith isn’t mine...I love her, she’s my daughter, but she isn’t mine.”
Then Andrew Lincoln on Talking Dead confirmed it again following the reveal.

Pretty much. Especially since the only people left that knew Shane are Carol and Daryl and i'm not even sure they know that Shane is her father.
