For some reason this opinion that Clementine and Carver had some kinda special connection is getting more popular. Apart from some respect for her survival skills, he made it clear on more than one occasion that if she didn''t toe the line he was gonna punish her like everyone else and that she weren't anything special.
There is no way the writers or Carver would have let Clementine get away with saying she wished Kenny had killed him if he wasn't on his way out of the series.

And to answer your question, who knows? We don't know whether Carver had a soft spot for children and was bluffing, especially when he hunted down the group for the sake of his unborn son (supposedly). Then again, in a game over scene, he can shoot Clementine dead if you don't shoot him or jump on him first near the end of Episode 3.
