Also, he probably doesn't want to kill her because he doesn't see Norma as a bad person. He's seen the reasonable side of her, and knows that she has one, unlike Randall. Obviously though, Norma's fueled by utter rage at that point, so she wasn't about to listen to anyone, let alone someone that had to physically attack her to get her to stop. Jonas was smart enough to see that, since he tries to get Zachary to stop.
Also, if his responses during the trade scene are any indication, Zachary (and Jonas) didn't want anymore bloodshed to happen. They just wanted everyone to walk away from this. They never even open fire on Michonne's group, they only focus on the walkers.

I will agree that Sam was kind of stupid to be so jumpy during the trade, but for good reason. Norma is intimidating and a strong force, not to mention her brother got Sam's brother killed for absolutely no good reason at all. If Norma were truly reasonable, she'd realize that there were people out there struggling to survive just like the people of Monroe were. If she had heard Sam out and were more understandable about her actions, Monroe wouldn't have been destroyed. They did that shit in desperation because Norma was more than likely going to kill them.

We don't know for sure what happened on the Mobjack. Randall told us that the people there were trying to take over Monroe. Killing them all may have been harsh but it wasn't unjustifiable.
