Is Nate's personality a lot like Negan's?
I came across this YouTube video which covers all of Nate's dialogue from the 400 days DLC, just after listening to a few minutes of it I can hear many similarities to Negan's jokey and comedic personality side in the comic's to the way Nate speaks to Russell.
I also wonder that maybe this could be a reason why Nate never appears in TWDG again as maybe Kirkman didn't want there to be a character who would be as funny or even funnier than what Negan can be.

I haven't read the comics, so my opinion will be based on Negan's as yet brief appearance on the television series. There are similarities, yes, but I don't think that is why Nate wasn't in Season 2. Telltale already said Kenny was originally going to be the antagonist, but they scrapped that in favour of Carver. Carver's community was essential to Season 2's story line, and I can't see Nate running a functioning community of any type, just like I can't see Kenny being an arc villain. :-) Also, Negan wouldn't have let Russel walk away
That's debatable. Negan let's Carl walk away after when killed 5 of his men.

Kind of. On the surface they're both ballsy, reckless men who enjoy their fun. Began and Nate both have a soft side with Negan finding a friend in Carl and Nate with Russell. Both do morally questionable but understandable things (in an apocalypse sense). Nate just isn't cussing every 10 seconds still both great characters
I can kinda see it, but only because they act like smart ass jerks. But characters like these can easily be found in zombie stories, doesn't mean they aren't awesome.
When and where did Telltale say Kenny was originally meant to be the antagonist of S2?
I get the feeling that Nate is the nicer (or at least tamer) of the two.
