Okay, I talked to my friends about this so I'm gonna put it here.
What if it wasn't just Javier and his two siblings? What if his parents were alive during the outbreak too and they were just one family trying to survive? But then of course they get killed and that leaves Javier and his siblings. From screenshots he looks like he's the oldest of the three so he has to play the part of the supporter. The thing is that Telltale stated that he has done sone things in the past that he regrets. So my guess is that maybe when his parents were killed he feels at fault (maybe he was trying to save himself and when his parents got killed he felt selfish?) Javier probably made a promise that if anything were to happen to them he'd "take care of the family". Of course he's doing his best to do so but then Javier ends up loosing them too, making him feel like complete shit and a horrible brother.
And when Javier meets Clementine, they join forces because they both need to get their families back and they both understand what loss is.
also on a sad note, what if Javier becomes sad because Clem reminds him of his little sister? I can see this happening to be honest..
I reckon Javier was a former member of whoever the antagonistic group Clem and him are pursuing. They probably ended up betraying him in some form, most likely with regards to his family, or they did something which went against Javier's morals, so he betrayed them. Either way, I do think that Javier's motivation for revenge against the main villains will probably be on a more personal level than those of Clementine's.
