My best guess is Aj is captured by The New Frontier which is what Clem's beef with them is. I hope Jane and Kenny are ALSO captured so they can still appear.
I don't think she's hiding AJ from Javier, per se, just hiding him in general. If someone has something against Clementine or wants info out of her, the way they would get that is by threatening AJ. Best way to keep him safe is to make him practically nonexistent.
