I love Clem. But...
No matter how you look at it, Clem was really not needed in this season. If she were not included in the season at all, it wouldn't have changed anything because this is all about Javi and his family. I feel like she was just thrown in there just to try to connect us to the previous season. Sure we saw what happened to her after season 2, but that only hurt the pacing in this season. This season felt rushed, and that is because they tried fit Clem's story in there as well. If Telltale wanted to freshen things up by making Javi the lead, then make it all about Javi without trying to fit Clem in just for the sake of fitting her in. And then just make the next season all about Clem and you could include her past in there.

It also has to do with world-building I guess, that was my take on this season. They wanted to establish the timeline and various references to the comics - Like bringing Jesus into it with the whole Kingdom influence.
EDIT: Double post
Blatant cash-grab. Clementine was only there for marketing purposes and this pisses me off. They keep advertising this game as a "continuation of Clementine's story" when we all know it's all about bloody Javier.
With all honestly, I think Jesus was included for the same reason Glenn or Hershel were included in season 1. They don't actually have to be there, but their put in there more for the fan service for the people who read the comics and watch the show. And they could definitely have done this season without Clem, then have Clem meet Javi (only if necessary) in the next season where her story is the main focus. This way dividing and juggling two mains wont be an issue.
