It's also worth noting that, while she definitely carried a lot of clout and had earned the deference of even David, Joan wasn't actually THE Leader of the New Frontier, which was run by a Council of Four. In fact, I'd even argue Clint could technically be the real Leader if I had to pick.
I considered toying around with the concept of who the true Leader is in that Realistic changes thread from a month ago.
But to actually answer the damn question, I kinda doubt it, given what we ended up with in Thicker than Water.
Lily left the story the way she did because of a screwed over tie-in deal involving a character that had to essentially fall to the point that she'd have to throw in her lot with someone she probably would've opposed beforehand in a pretty degraded way and it would definitely rub me the long way if she came back just to be a big villain to be taken down after becoming what she was staunchly against.
I would've preferred the Wellington thing since it would've been perfectly in character. And if not that, then I still would've preferred the later idea of her becoming an Anti-hero duo alongside Arvo far more.
