I've always wanted to see a parallel universe version of Sam and Max. That would be cool. Sam with psychic powers, Max with a fedora and tie. It'd just be a great treat for a single episode.
I'd like to see an episode which starts with some brand new villain in a confrontation with them and then something goes wrong and Sam and Max wake up in a parallel universe where no-one knows who they are but all the same characters are there.
Then, they discover that they are actually trapped inside a giant machine created by that same villain and must escape by defeating him.

Yeah, I'm with everyone else about an alternate universe. With Sam as the short psychotic maniac, and Max as the smooth tall and over-weight crime solver. Of course,I imagine Sam will have to wear tropical boxers (due to the fact he's Sam) and Max will still have his giant melon-sized head under his fedora.

Sam and Max are asked by the cops to stop some bug/virus hacker thing that is happening in reality 3.0 and they have to get in to the champion's super room(?) but they have to complete some driving games from season 2, and do a monster fighting coliseum thing based off of Sam and Max's previous enemies, inspections, puzzles, and mini games. Just an idea.
I tried as best I could to translate. This was hard to do.
After the DeSoto gets damaged (as a result of one of the clones somehow crashing it) Sam and Max go see Momma Bosco for a car repair. Shes fixes up the Desoto, and also installs a power supply which she calls a "flux capacitor" And warns them not to drive over 88 mph. Being themselves, our heroes ignore this rule. Once they are done saving the world (Again) they see how fast the car can go on it's new power. They exceed 88 mph, and suddenly it takes them to a futuristic dystopia in which an old friend or enemy (or possibly someone else) has become Overlord of all humanity, without Sam and Max being there to stop him. Having found out how this will happen, they head for the DeSoto, which is sadly out of fuel. To make things worse, the new overlord has destroyed all time-travelling objects, and ordered the Death of our two heroes, should they be seen. So knowing this, Sam dons a Lab Jacket and Gray wig, and Max dons an orange vest and a blue shirt and jeans, and they pass themselves off as Doctor Sam Brown and Maxwell McFly, as they search for a source of fuel.
This would be the setup for an entire season of similar parodies.

Max: It was the only innocent in this whole affair, Sam. I mean, apart from the bystanders and their pets...
bluster blaster is badly injured from the sam clones, so sam brakes out the old tool box and gets to work. because bluster is so badly injured they have to get new parts from him which they "borrow" from mama bosco. well it turns out that they stole a reverse-video-ganeinator and they get sucked into blusters many arcade games and have to complete them to get out all while kane's bug hacker thingy is messing up classic games macking them harder to complete than the classics. i.g tetris where the object is to climb to the top while the blocks are trying to crush you
Best idea I can think of is one where Sam and Max get into a huge fight, then decide to split up the Freelance Police. One of Max's cases leads him into an alternate universe where Max has become a hardened, well-respected freelance policeman, while Sam has become the greatest criminal mind of our time!
Continuing from my last idea...
Our heroes make it back to the present, where they decide to take things easy. Suddenly, the duo get an invitation to a remote island location, where they are promised to meet a lot of old friends. When they finally arrive, they discover a mad scientist at work, kidnapping their friends and performing horrible experiments in attempts to make a successful human-animal hybrid. When the scientist discovers that the duo is already a pair of hybrids, he lets them roam about the island, and our heroes set out to save the island's inhabitants.
After Saving the island from the mad scientist, our heroes head home to discover that the city is completely abandoned. No reasons are in sight. So, naturally, the characters,being curious, search throughout the city for any signs of life. The search turns up three: Bob Bell, Curt 286, and Chippy. From the information they gather, they figure out that while they were away, a massive abduction took place. Our heroes hear that during the abduction, a teleporter was left behind, so Sam and Max try to find the teleporter in the city. The only problem is that it's in pieces.

As the cherry on top. Those paralel duo would actually do....NON IRRATIONAL DETECTIVEWORK!! (DUN DUN DUNNNNNN!). Also, Paralel Sam would actually use his gun in order to kill our main heroes.
Heck, how about a LOT of paralel universes. With thigns like Sam & max as robots, a Female Max (as a jab to the excecutives' original plans for the cartoon), Mutant Freelance Police, Noir Sam as a separate character (from an universe with a dead Max) and even a realistic Sam & Max (like a real-looking dog in a suit and a rabbit).
Other ideas I can take out of my mind:
-Sam & Max stopping a band of arcane goth spellcasters from summoning a sealed demon gate located at a Video Game Convention.
-Sam & Max getting a contract for the release of a toy franchsie about them which ends up being an elavorate scheme by Mack Salmon to hypnotise the population and order them to destroy the Frelance Police. (Sure it would be getting into hypnotic toys again, but this time with the sole prupose of Sam & Max's demise rather than control of the population).
-Sam & Max in Space (No idea what could be the plot for that. Maybe Skunkape could appear).
-Sam & Max have to defeat a mysterious Time Traveler who has sore revenge against them because he has been defeated by diferent ancestors of the Freelance Police at diferent perioids of time. (I can somehow imagine diferent Sams and Maxs: As Knights, Cavemen, Pirates and even the return of Future Sam & Max).
-Another tale of Samith & Maximus (before The Tomb of Sammun-Mak) with the two having to stop an evil scheme that will demolish their neighborhood.
-Sam & Max against food come to life ,by a mad scientist, who starts to rebel and soon takes Bosco and his convinience store as hostages.
-Invasion of the Sam Snatchers. A group of Techno-arcanic aliens are able to stole Sam's body. So it's up to Max and Sam ghost to stop the aliens before they turn Sam's body into a weapon of mass planetary destruction.
-Sam & Max, after accidentally run over Bluster Blaster with the Desoto, "borrow" some of Moma Bosco's equipament for repair him, only to accidentally turning him into an unstoppable machine of destruction without him even knowing. (I can just imagine him shouting "THIS IS TOTALLY AWESOME!" as he crashes through a brickwall with tank wheels under him and shooting lasers at random).
I could do this all day XD
