Yeah, the worlds are really quite different from each other. While it's true that every room in Dark Aether shares its shape with its Aether counterpart, some rooms have had their contents changed so drastically, it's difficult to see any resemblance.

We highly recommend that you play through Season One first.

This is true. I only played up to episode 3 on the PC, but I was able to start 400 Days with no problem. There was a prompt at the beginning that asked me if I wanted to fill in the decisions for the episode I missed.
There are points where those decisions you made in season one come into play in the 400 Days storyline, but since these are all new characters, the decisions are all related to how those characters crossed paths with the season one characters.
From the most objective stand point, now it really is too late. The bug was immortalized last week when puzzlebox involuntarily demonstrated it, more than a year after the game was released, on twitch.tv during a live stream.
