Sitting with Luke pretty much goes to show that Clementine is drifting away from the past, while sitting with Kenny shows that she's still apart of the past.
Taking the nail file shows us that Clementine can take care of herself with the right tools, refusing to take the nail file shows that she needs others to help take care of her.

The nail file actually came into play in Episode 5, but Clem had to fall in the water. I never sat with Luke, so...I dunno.
The only real impact the "Sit with..." choice had was on making Kenny happy or sad. We learn this in episode 5 when he's talking to Clem in the truck. He mentions it. If you sat with Kenny, he says he was happy. If you sat with Luke, he says he was sad. But either way, he says that when it happened he knew Clem was all grown up and that he felt pride.
