I think Molly was working with The Stranger.
Remember when the group was in the street. He radioed them at the precise time Molly rang the bell for the walkers. I'm guessing he didn't just predict that. He could have been affiliated with Molly and knew her layout. Its possible she went and spoke to the Stranger after she dropped Lee back in Crawford. We were never given an answer as to where she went. Also I think she warned Lee about The Stranger kidnapping Clementine before she left saying something like "You take care of that little girl". Another thing he refers to Crawford as the most dangerous place in the city when Clementine never said that or paid any attention to it where as Molly talked about how it was hell all the time. Its a long shot but at least plausible.

Molly strikes me as a survivor type as seen in the alleyway ib episode 4. They could have had a deal

It's an interesting point and one I have considered before. My belief was that yes she was working with the stranger. However after meeting Lee, Clementine and the rest, she changed her mind. Which is why she took off rather quickly.

Well let's be honest, The Stranger was obsessed with Clem and if everyone around her left for some place he would know where it was...If she moved he would figure out where.

He knew about it and Molly was the one constantly raving against it. I don't think Clementine ever thought or said Crawford was dangerous she was too fixated on finding her parents
Yes we were. If you find the tape with Molly and Logan and learn that she's from Crawford and confront her about it when she returns, she shows you a photo of her sister that went and got; that's where she went off to.
I think the stranger probably learned that she did it from living in Savannah as well, hearing the bells go off at peculiar hours of the day....he could've put two and two together.
When you first meet Molly and ask her about Crawford, she says that 'everyone in Savannah knew what was going on inside Crawford; it went around like a ghost story...only this one was true'
So, while your theory starts off with merit, when cross-examined with other evidence, it's unlikely that Molly was working with the Stranger
True but she just ran off. She warned Lee and hinted he was. It all just sort of felt weird
