What I think? I think it's possible to continue current story. Of course, Telltale can always go easy way and start something not related to the previous seasons but I doubt it. They called it Season 3 so that means they're trying to figure out how to continue current storyline. If they intended to do something else they wouldn't called it that way.
It's like with Mass Effect. There was ME 1, 2 and 3 - all of them followed certain storyline. Now they announced Mass Effect: Andromeda and it is something new.

Well based on the four different endings, and what the development team said, they wanted to go a "new direction" for season three, its obvious.
