If you're worthy of Janes time she might just teach you the tricks to be badass (The walker guts, the knee trick, versatility not overrated, etc.) Molly on the other hand probably had years of parkour before the apocalypse started and it'd be very hard to learn from her.

The whole series is based on how hard it is for everyone to survive, and that they are in fact normal people. Then a Mary-Sue-character comes along and ruins this illusion.

It's about a flawless character... in a bad way, I mean. A character written with no particular faults or weaknesses. Molly can outfight a grown man with military training with her hyper-realistic ninja skills, she's always got a cool line, and she barely fucks up.

Molly was the typical video game badass female power fantasy, every interaction with this "blonde ninja with a mouth" completely broke my immersion and made me feel I was rather caught back in your average 21st century action movie/TV show with mandatory mouthy strong female character.
At first I got the same feeling from Jane, but her skills made sense, were more balanced and were justified. She developed them through experience, you can understand where they come from, and she shares them, they can be learned and trained.
Molly "I'm defying gravity"'s ninja powers were completely forced : teleportation from behind the counter (won't see her do even if her only possible way of escape was definitely in your field of view all the time), also Telltale made sure she would beat most players by giving her fight the most difficult QTE of all the game.. Talk about forcing respect for a character instead of making this character earn this respect. Her superior agility is never explained, it's shoven down your throat. It has no other justification than the desire of writers to make her look cool.

Shot in the shoulder, bleeding, chased after by zombies having left her beloved pickaxe and only weapon behind her... Even if she escaped the zombies (and that's a big deal, even with her ninja powers, she was in an even more difficult situation than Kenny's who was not wounded), she bled to death or died from infection - every single usable medical supply available in Crawford had been taken by us, and several times it had been made a point that the rest of Savannah had been cleared clean of anything worthy of interest for survival purpose.

Not really true. People have died in Season 2, and Clem was indirectly responsible for quite a few of them. I mean, Lee was kind of the same if you rule out his past like you're doing with Clementine. Lee was flawed BECAUSE of his past, and he can make "perfect" decisions to make up for it. Or, he could make more immoral decisions (Drop Ben? Kill the St Johns?).
On top of indirectly getting people killed, Clementine also has the choice to make immoral decisions (Leaving Sarah is immoral in some contexts, and watching Carver die isn't exactly a humane decision).

Jane ditched the group because she was afraid that it will fall. Molly left the group because she didn't want to take place on the boat and … moremake the group throw out someone. Pretty different reasons, huh? Jane is not reliable. She is running like a rat from the sinking ship. Is there a chance that she won't leave your group when shit will hit the fan? Molly is more selfless. I believe that she'll always have your back. She even fought till the end to save her sister, while Jane abandoned Jamie.
Oh, and ice pick is more useful than a nail file.
