Had it been up to me, I'd have Clementine give AJ away to more capable survivors living in a stable community who are pro-children, as in completely against the Crawford mentality towards children. It's the best way to write AJ out of the story without the need to kill him off for cheap drama.
Besides, killing the baby off has already been done before, and I'd rather not see Clementine stoop as low as to be given a choice to abandon the baby to save her own skin, otherwise I won't be able to root for her anymore.

Considering that Clementine is more or less guaranteed to survive due to how the narrative is written, I'd still keep AJ and not sell him out to die just because the story demands to make a choice of whether I want to see a baby eaten by walkers or not. Yes, AJ can be considered a liability, but it would be Clementine's own fault for choosing carry AJ, hide in an unsafe area surrounded by walkers, and then rely on a baby to not make a sound at the worst possible time.
That's why I would much prefer to have Clementine give AJ away in a community who are able to raise a baby, something that Clementine and Kenny/Jane aren't capable of doing.
Giving up AJ to a more able-bodied group of survivors is pretty much the best option there is.
I don't want to see them kill AJ just so they can cross it off the list of all the horrible, borderline-nihilistic shit they can do in the story, but I don't want to see them keep him around in an attempt to 'involve' him in the story either, especially since there's not much that taking care of a newborn can add to a story, especially in the video game medium. Taking care of AJ would largely end up being an interference and annoyance to most people/players.
They already had to -- for lack of a better term -- nerf AJ in the game when you think about it. There's a reason he doesn't cry so much and need constant diaper changes and care; the majority of the general audience would be incredibly annoyed by him, would feel burdened by his existence, and more or less lose their minds because of him. In that scenario, I'm not even doubting that most people would decide to throw him to the wolves if the opportunity came up. For example, the choice of running for the baby or running to cover would practically be a 90/10 split in favor of running to cover if AJ acted realistically. With how a lot of people responded to characters like Duck and Sarah, there's no way that people would even have the slightest positive opinion of AJ if he acted like a real newborn would, or assumed a role in the story, like crying to attract walkers and other danger.
Then you have all the video game elements that just don't mesh with taking care of a baby. What would he bring to the table from a pure mechanical standpoint? He would either bring a bunch of unnecessary, mundane QTEs, fetch quests, and lord knows what else, or he would take a backseat to 80% of the story and action taking place, largely making him an unnecessary character that doesn't really need to be there. I just don't see a meaningful role stemming from the presence of AJ. So I'd rather he leave the story, preferably in a way that isn't a brutal death of some sort.

Season 3 being separate from 1 and 2 gives me the impression that Clementine may not have a strong role in the next game. Either that or past choices will have no bearing on Season 3 whatsoever.

You'll probably need season 2 because there are several different endings, but considering this is telltale those different endings won't matter.

What if it's a choice between Clem abandoning the baby or walkers killing them both though? Say, they're hiding from walkers and AJ starts to cry.

The game takes place in the comic universe, Merle and T-Dog are only TV show characters. The TV Glen is different from the comic/game Glen.

Season 3 is going to be a totally separate game so you don't need to own seasons 1 & 2 in order to play.
