Deciding to teach Sarah to shoot should have come into play later on
In my game I was nice to everyone, but if you weren't characters should remember that
Nick should have actually had a role in episode 3 if you saved him
Kenny's reaction should have been a little more different if you didn't cut Sarita's arm off
People shouldn't have swapped places during the gunfight
Some members of Cleamentine's group should've gotten injured or killed during the shoot-out. Luke shouldn't have just ran out of cover for no reason.
Arvo and Bonnie should have had long, painful deaths.

Okay so this is going to be a bit long. This is how I think things should of happened.
So Nick for starters: I think if the player kept Nick alive at Episode 2, then he should be with Sarah and Luke at Episode 4( at the tralier part) Nick will say a few lines here and there. At the scene when Jane is trying to keep the door closed, Nick will volunteer to help Jane. Now when it's time to convince Sarah to get moving. Nick will once again hold the door, giving the player more time to make a choice. After the choice is made then Nick will get on top of the tralier alongside Luke, Jane and he WILL ACTUALLY LIVE. Now at the Civil War site players will be able to talk to him. At the part when the Walkers attack the deck Nick will also be along the side shooting the walkers. Now in the beginning of Ep 5, during the shoot out Nick will get shot, and die.
Now Sarah: Back in Episode 2 IF you choose to show Sarah how to shoot gun, during the scene when she falls off the deck (In episode 4) in stead of the option of (Save Jane) or (Have Jane go save Sarah) you're given the option of (Save Jane) or (Throw Gun to Sarah) If you chose to throw the gun to Sarah, Clementine will say a line or two to Sarah. Sarah will gain the strength or guts to pick up the gun and kill a couple of Walkers, buying herself time to escape and regroup with everybody else, Once Sarah gets back up the deck she will hand Clem the gun back and thank her. SARAH IS STILL ALIVE
Now in Episode 5 when Luke got stuck onto the Ice, The same Two choices will appear which are [Save Luke] or [Cover Luke]. Now if players choose to cover Luke, the part when Bonnie walks over to him, players can either let Bonnie make her way over to Luke (Which will result in the same thing as originally) or stop Bonnie , if you chose to stop Bonnie, both Clem and her will fall into the Ice which results in Bonnie' s death, but Luke will be able to free himself from the ice AND LIVE. Now if you chose to go save Luke same thing will happen as originally in which he dies by getting dragged by a walker.

I think Carver should've survived In Harm's Way and the shootout should've taken place between Clem's group and the remnants of Carver's group. I also wish his character and many of the other characters got a lot more development.
I also wish they fucking explained what happened to Christa. I'm sorry. I still can't get over that.
At least one member of the cabin group (including AJ) should've been determinant (namely Luke, Sarah, or Nick).
Bonnie shouldn't have been the only 400 Days character to significantly affect the plot.
Bringing Christa back or getting to kill off Mike should've been a thing.
If nothing else was changed about any of the Russian characters, at least have Arvo go up to Clem to apologize when his shot is determinantly on accident, similar to how the same can be done with Mike and Bonnie.
The family arriving at Howe's should not have been blatant mash ups of previous characters.
Clem's only mention of Ben shouldn't have been OOC.
Bonus: Norma and Zachary should've been determinant.
Lee shouldn't have died.

I honestly thought Wellington was going to be the name of the rest-stop at the end, it was truly a rumour and there was no safe haven, no humans, nothing. That would have been an incredibly dark plot-twist. But I like your idea of an empty city, covered in snow, that would have been better. It really captures the atmosphere.
Carley/Doug survive but have very different story paths.
Molly returned in Season 2
The 400 Days Characters actually did something
Nate as a major character in Season 2
Same for Eddie
Carver to survive the whole season and have the finale be a gigantic battle between whoever has survived and his group
Nick and Sarah could survive the whole season
Luke survives
Christa returns in Episode 4
Pete would have lived somehow if you saved him

They should have kept most of the Season 1 characters so that the series would have a main cast that is in every game.
Luke absolutely should have been the Season Two character that would transition over to Season Three.
Heck, when the game was first coming out, I was predicting that he'd be the Playable Character for Season Three... #Sadness
