That's exactly what I think.
I would consider it an interesting dynamic if the storyline that takes place between the ending of Season Tw… moreo and the start of Javier's story also affected the storyline that's four years into the apocalypse. We could make a decision as Clementine, and that would later affect how she reacts to situations when we play as Javier.

I understand that they're obligated to reference S2 but I wouldn't mind if they took a Force Awakens approach in which it doesn't completely… more ignore inferior material but doesn't reference quite as much as compared to the material that was actually really good imo.

No, more like it started out revolving around her but starting around Episode 3, she started to play second fiddle to the likes of Kenny and Jane, with some varying attempts to tie her in here or there.
Episode 3 in particular was pretty bad about that.
The story is still Clem's story but I believe we will only play as Clem in Flashbacks for episode 1. Because then episode 5 which is the finale will probably have to determine how the overall story ends and having a flashback determine how the season ends sounds kind of lame. Also why would TellTale hype Clem up to be badass only to have her play second fiddle to Javier. I still believe Clem will be playable in the present after episode 1. Also I think the flashbacks will be so the game can determine Clementines attitude for certain situations.
I was starting to think I was alone in a big house.... but seriously though, Javier is the new guy, and he needs the screentime/character development a lot more than Clementine does.
One thing i know won't happen but i would fricken love it if one of the flashbacks took you all the way back to the 3 month time jump between S1 Ep1 & 2. The flashback could involve Lee telling Clem something important that she perhaps had not thought about until Season 3, something that could be relevant? I don't know. I'd also love to see that just for the feels of seeing the Motor Inn and the former gang still around and would also be cool if it remembered your Carley/Doug choice

I also think that when they first meet its going to be like a stand off. (Javier would probably back down if AJ was with Clem tho)
