I want a morally ambiguous antagonist this season, but I definitely think that your proposal of the inability of Javier and Clementine to built trust between each other should be incorporated as well.
Two conflicts would be interesting, in a similar fashion to Michonne, with the tension between the Fairbanks and Monroe, and also Michonne's psychological trauma.
How would you all feel in Season 3 didn't really have a true "villain" per se? Like there would be some sort of antagonistic character, but… more they would necessarily be evil. The main thorn in the side of Javier and Clementine is the teamwork the two must form in order to accomplish their goal. The "villain" would be their inability to get along, the tension of the situation they are in, and the darkness of the world they live in. This idea maybe a hard one to sell, but I think it would be a cool concept for a choice based game.

I think three Seasons perfect enough for Clem's story.
Season 1 - she's child. Lee defends her and she learns from him how survive in this mad world.
Season Two - She more mature and independent, but still dependent on adults.
Third Season - It is a full-fledged teenager and she no longer needs the support. Even Javier Garcia needs her!

walking dead does not really need a villain. the stranger worked because he as not really a big bad just a guy lee's group screwed over and was going insane.
we need a more developed kenny jane situation that was more interesting then the saint johns, bandits and monroe.
i know the story has to end sometime but what I want is-
season 3- young teen Clem
season 4- young adult Clem
season 5- married Clem
season 6- Clem with kids
season 7- old Clem.

ive read all the issues of the walking dead comics and after the end of every comic there is this section where Mr Kirkman answers fan mail. I always read that and I think somewhere in that Mr Kirkman has hinted at the end of apocalypse somehow but it's still many years away to come. So yes that will happen.
I don't think they would kill off Clementine cause if they do season 1 and especially season 2 won't mean shit if she just dies. and they will ruin all the fanbase too.
What they may do is torture her or even worse (ugh.. I don't want to think about that ).
