The point of death in media is that it's supposed to have an impact on the characters in the story. Clementine's death would not serve any p… moreurpose other than ending the story entirely or as a flavor towards other characters. Given that all characters she cares about are dead or missing this wouldn't be the case with her.
For Javier she would just be a girl he knew for a week, a couple of years into the apocalypse. So no payoff.
The only reason they want to get rid of clementine is due to progress with the story the absence of clementine mostly affects the user and to be honest they kind of have to let her live due to the whole season one being developing her survival characteristics her death would make all of that a waste

If you're approaching it from a story telling aspect or a game play aspect it makes absolutely no sense to kill of Clementine. Even Game of Thrones, who aren't shy of killing major characters, still has characters from the first book or season around in the later books and seasons. You need that one thread throughout a story or what is the point.
If you're looking at it from a realistic stand point, and all you care about is realism and not immersion, then I get your point. But I'm thoroughly in the camp that whilst I'm not annoyed by main characters dying, Clementine surely cannot be killed off. Or what is the point.

If it were me having to provide the " what happens next " with a shit load of people just waiting to be over critical and who will totally over dissect my work no mater what do I would maybe play it safe and just go back to the basics of story telling.

It would appear by the description of 'regular plots', the death of Clementine wouldn't satisfy either. It's the cartoonishly over-the-top villains that have been established in the stories that create the pattern described. There's not enough grey area to really humanize most of the 'big bads' of TWD. I suppose the closest we got to having one was Carver in S2. ( I won't count Norma as she's overshadowed by a cartoonishly over-the-top brother. )
Nearly all of the 'good guys' at this point in time are dead except for Clementine, so there has been nothing but a mass slaughter of 'good people' since Season 1, and the only morally grey characters we've had have been on the 'good people's' team ( Lily, Larry, Kenny, Jane, Molly, ect. ).
Not to mention no greedy executives, who simply skim the paperwork and look the other way because they don't fully believe this crazy idea will actually a magnificent success, letting the writers and developers do whatever for most part.

Actually, I'd say the opposite in regards to the villains: Jake, Oberson, Carver, Troy(arguably), Buricko, and Randall were all pretty straight villains, but all the others have some sort of gray/grey area in regards to what they are willing to do and why they chose to do those things.

Clementine is not the problem with the narrative. If it's anything it is the lack of Clem having a central role in the story.
It can also be argued that this was the same flaw in season 2 had as well. Clementine might of been the playable character but she was not the main character. Season 2 was more about Kenny than it was about Clem. Clementine was just there for the ride.
The only difference between season 2 and season 3 was that in season 2 Clem had the front seat role but wasn't the driver of the story and in season 3 Clem is sitting in the back seat both literally and metaphorically

That's great and all, but most franchises aren't stories, they're a story. And a story needs some grounding in a central character(s). What you're looking for is an Anthology. Maybe try looking into one of Stephen Kings anthologies of short stories? There's really no reason to alter a narrative, that's like going into a pizzaria and saying "it would be a great idea if you guys started selling full course meals, like a restaurant!"
