Why did telltale do this?
When you meet Ava you should have been able to choose to go with her or not BEFORE she tells you she is in New Frontier. Now since you know that she is in New Frontier 99% of people will refuse her offer, telltale should have revealed she was New Frontier after you chose to go with her or not, this makes me think that telltale wanted you to choose not to go with her.

It just flows right off the pencil to the paper...
You can just tell that those eight writers were fighting over to write their piece of the story on one piece of paper.
That "big" decision is probably just a line in dialogue. Like: "I had to join them, because I needed supplies and they seemed decent" or "I was forced to join them. They seemed to be decent and I got supplies though". If you take 1st episode as an example, your choice won't change any actions anyway.
She joins them even if you say no, so I doubt it.
TellTale stories always go the same direction, you only impact dialogue. So, go with the option that fits your sense of the character. It's all going to end the way it ends regardless.
What do you expect? It's Telltale.
