The problem with Christa is that we don't know much about her character. She is very close-minded on her emotions and we don't know much about her past. She also doesn't trust large groups, so we can't expect her to get along with other people.
One thing is for sure, there is no way in hell they'd make Arvo protagonist after they went through all they did to ensure the audience woul… mored hate him. Very few would buy the game if Arvo was protagonist. Mike didn't commit as horrible a sin as shooting Clementine in the eyes of most players but there are still a lot of people who hate him and Bonnie for trying to take all the supplies and the truck, so for similar reasons I don't see them being protagonist in season 3 either. They may show up in s3, I wouldn't mind a DLC focused on them either, that'd be cool.
Christa would be great for s3 protagonist. Clem's story seems done to me, and the Wellington endings seems like closure on her story. Before the finale I really wanted Clementine to be season 3's protagonist, but now I am much more open to other characters taking up the spot of protagonist.
I'd also like to see Lilly and Molly again, but that seems even less likely than Arvo or Mike being s3 protagonist.
OK. Serious answer time. Christa seems like the most sensible and organic option. I was also pretty fond of Russell (See, Nate?) and, unless I'm mistaken, he was nowhere to be found at Howe's. Either of those two would be a good second choice. I'm certainly curious about each of their fates.
There was something on the TTG questionnare about playing as AJ. That would probably be my preferred backup plan if I thought it at all possible Kirkman would allow a timejump of that magnitude, but he won't and probably shouldn't.

If Telltale cannot continue Clementine's character for whatever reason, then at this point either Christa or a new character will be the protagonist.
Christa is a good choice as a new lead due to her connection with Clementine, having an unresolved story arc of her own (her relationship with Clementine after the death of Omid and her child), the potential to grow into a multi-dimensional character after having become bitter and harsh due to her experiences, and give us the opportunity to find out what she has been doing since being separated from Clementine and wonder if they will ever meet up again.
A new character would mean that his/her story will be completely separate from Clementine, or he/she will be given the 'Mark' treatment with having known who Clementine is and have interacted with her between Season 2 and 3.
