I mean it is possible the whole place gets attacked and it enables Michonne, Pete and Sam to escape; that's one explanation I could give for so much of it being on fire like that. I'm not sure if Michonne and co would be able to do that as a distraction for such a wide area on water, unless they'd used grenades or ignited something or used those firey bottle things i can't remember the name of right now.
I'm going to put my money on it being an attack from another group which Michonne and co possibly get blamed for.

Side note: Best thing about it being a mini-series is the fact that we don't have to wait 2 or 3 months for the next episode.
