I'd guess that Alvin is the father because at the end of the day, why wouldn't he be? The whole Carver could be the father angle I think was just to add temporary tension to the story.
It doesn't matter who AJ belongs to, because he belongs to terrible writing now.
As far as we're led to believe, AJ is probably Carver's. I think Alvin's voice actor confirmed it.

But there's one problem. The baby is black. Luke is caucasian and Clem is asian. Although, I'm sure Telltale can come up with a reasonable explanation, just like they did with Kenny surviving S1.

Clementine is African-American but has Asian features. A Telltale staff member during an interview said that. I'm not aware who, but it was a woman who said that.
It's Carvers. I'm pretty sure AJ would be a lot darker than he is if Alvin was the father. It says Carver is the father on the TWDG wiki page too.
Not necessarily. He could be lighter skinned and get darker or just be lighter than his parents, like say maybe his grandfather. Genetics are complicated.
